I noticed this "once in a blue moon" weidness. Thought I pass on the scenario.
This happens on a RE save and has been around a long time.

      </state>

Becomes
Code:
<spot poly=375,330:405,330:405,360:375,360 nomove>
      <state id=0>
         <img src=gatemask-1.png desc=gatemask-1.png></img>
      </state>

The effect of this XML write is to chase spot 3 to 0 which affects layering and targets.
Wish I had more info.. it falls into that "take a look" category.
Once spotted, it is easy to add the id back in for the builder.
